how to apply a kernel patch

Hi,
I manually reconfigured my kernel so I could apply the fbcondecor patch.
Everytime "Lunar fix" runs it wants to fix my custom kernel because of
"missing " modules. I notice this doesn't happen if I reconfigure my kernel
with "lin -cr linux-stable", but my bash comprehension isn't good enough to
decipher the "PRE_BUILD" file and figure out how to apply the patch (patch_it
${SOURCE2} 1) ?
Or maybe copy the .config so that "lunar fix" does think it sees missing
modules?
Any advice?
